DNA flowed from Neanderthals into modern humans. This means that Neanderthals were likely in the position of the Spanish, and modern humans in that of the Incas.
Because modern humans survived and Neanderthals became extinct, we tend to think modern humans were the dominant population. In reality, however, the reverse may have been true.
Neanderthal genes ordinarily do not function well in modern human bodies. Probably, the first generation of mixed Neanderthal and modern human ancestry could not live very healthily.
